Roofing ice and water over or under the apron?

When Roofing and installing ice and water shield on the bottom of your roof, does it go over or under the roof apron? It's kind of controversial, some like it under and some over. This particular roof does not have ice and water it just has paper but is under the apron causing leaking and rotting out the OSB decking. It is also running down the soffit back to the subsiding and leaking in around the window.
