Spatial Transcriptomics Technologies - January 2025 (1 of 9)
This lecture provides a comprehensive introduction to the principles and methodologies underlying spatial transcriptomics. The speaker presents a technical survey of current technologies used to measure gene expression in situ, with a focus on both microscopy-based and sequencing-based approaches. Topics covered include: The motivation for spatially resolved transcriptomic profiling An in-depth comparison of barcoded FISH, in situ sequencing (ISS), and spatially barcoded sequencing methods (e.g. Visium, Stereo-seq) Methodological trade-offs in spatial resolution, detection efficiency, gene throughput, and tissue coverage Experimental and computational challenges, such as cell segmentation and technical artifacts Emerging strategies for high-plex, high-resolution spatial profiling The video was recorded live during the course “Spatial Omics Data Analysis” (https://elixir-europe-training.github...) on 21 January 2025 in Lausanne.
