Three years have passed since the awakening of aliens on the Pacific island of Lingshan, triggered by the actions of the International Archaeological Association research team and the subsequent events recounted in the first Crysis. The alien invasion has spread across almost the entire Earth, and every country in the world is involved in an interplanetary war. Battles are raging on the ground and in the air, major cities are destroyed, and civilians are dying from an alien virus. In the well-established tradition of big-budget blockbusters, the center of the conflict is the American city of New York, with US military forces, alien ships, alien probes falling from the sky, hostile mercenaries from the powerful and secretive C.E.L.L. corporation, a general emergency evacuation, an epidemic, residents rotting from the virus who failed to escape, and collapsing skyscrapers—all of this unfolding across the Big Apple. The game's protagonist, a Marine with the call sign Alcatraz, is approaching New York City in a submarine along the Hudson River with his fellow soldiers. Suddenly, powerful explosions cause water to gush through the holes left by the submarine. The Marines, who managed to escape the sinking submarine, are immediately caught in enemy air fire. Alcatraz begins to drown, but is saved by Prophet, who says, "Alcatraz? That's your name? Alcatraz... Fate is a cruel woman... Be patient, we'll get you dressed..." after which Alcatraz loses consciousness.
