Festival of Genomics Workshop on Agentic Data Science

Agentic Data Science with Marimo Notebooks: Live Demo at Festival of Genomics 2026 In this video, I show how to use coding agents inside Marimo notebooks as an agentic data science workflow. We start by getting set up from the workshop GitHub repo, installing prerequisites like a coding agent and uv, and launching the demo Marimo notebook. Then I connect an agent to the live notebook session using the marimo_pair skill and load two protein engineering datasets (activity and enantioselectivity) directly from ACS Catalysis for reproducible analysis. Next, we do exploratory analysis by filtering to single mutants and building interactive Plotly visuals (scatter plots with median lines and position-by-mutation heatmaps). Finally, I build a 3Dmol.js AnyWidget to load PDB 7OG3 and color protein residues by the selected metric, then transition everyone into hands-on hack mode with their own or suggested datasets. 00:00 Workshop Setup Repo 00:29 Meet Eric Goals 02:00 Tools Prereqs UV Pixi 03:45 Agenda Agents Marimo 05:35 Launch Demo Notebook 07:32 Marimo Pair Skill 10:09 Load Protein Data 15:17 Explore Data Plotly 20:05 Heatmaps EDA Widgets 22:47 How Marimo Pair Works 27:03 3D Protein Viewer 32:11 Export Deploy Options 33:45 Hack Mode Wrap Up
