A year after Sly 2: White Collar, Sly Cooper and Bentley attempted to open Cooper's vault on Kaine Island with the help of mysterious individuals. Unfortunately, they were intercepted by Dr. M, the island's owner. Sly and Bentley escaped, but a monster grabbed Sly. During this scene, Sly saw his life flash before his eyes, and the game flashed back in time. It was explained that Sly had come to learn that Cooper's vault was hidden on Kaine Island by one of his father's colleagues. The vault contained the wealth accumulated by the Cooper Clan over thousands of years. Sly went to find the vault, only to discover that M had built a fortress on the island in an attempt to access the hidden treasure. Sly realized he needed a gang of master thieves to get past M's extensive security, and he needed the Cooper gang in action. First, Sly and Bentley decide to find Murray first, who left the team due to Bentley's leg injury, but spied on a big boss, Octavio, who fled to Venice, Italy, where Murray had been secretly spying on him. Sly catches up with Dimitri again, who is in prison while searching for Murray, who agrees to find Murray if Sly distracts police chief Carmelita Fox and steals the keys to her cell. After being chased through Venice by Carmelita, he meets Murray again, who helps him escape. He tells Sly he has transferred to be an apprentice to a peace-loving figure known as the Guru in order to become more peaceful. Murray refuses to join the gang until the Guru's task of waiting for the canals to be cleared is accomplished, forcing Sly and Bentley to defeat Octavian, who has been polluting the canals with tar as part of a plan to threaten the city by causing buildings to collapse. After gathering some plans, they destroy Octavian's concert, but injure Bentley. Murray resigns from his training and battles Octavian, defeating him. Octavian is arrested, and Murray rejoins the gang. After Murray fails to convince the Guru, the gang flies to Yuendumu, Northern Territory, Australia, to find the Guru, but the miners' construction has taken over the land. After finding him, he locks him up, and Sly discovers that the Guru refuses to leave his cell until he has his moonstone and staff. After Sly finds them, Bentley returns the Guru to them, and he explodes, pulling out the assignments and agreeing to join the team if Sly and the gang help him erase the miners from their land. To do so, they have to destroy the Dark Earth Mask, a mask of demonic evil that follows people's faces and gives its wearer great control and makes them more powerful. After Carmelita Fox goes after Sly, the Dark Earth Mask gets stuck on his face, and it begins to grow at an uncontrollable rate. Sly has to climb his bootlegs and break it. After it is destroyed by Carmelita's mercenaries, the Guru joins Cooper's gang. In desperate need of an RC combat expert, Bentley meets a Dutch mouse named Penelope online, who agrees to join the team if they take down her boss, the Black Baron, an ace flyer who runs his own flying competition (ACES Flying Competition) and has always won. The gang travels to Kinderdijk, Holland, the Netherlands, where they enter Sly into a flying competition. Once there, they meet with Dimitri, who agrees to tell them where to find the competition roster, but only if he agrees to Sly returning the favor. When Muggshot, Sly's old enemy from Sly Raccoon, is flying in the competition, Bentley comes up with a plan that lands him in jail. After more schemes are hatched, Sly defeats the Black Baron, who drives against him by fighting Sly on the wing of a plane. When he is defeated, he reveals himself to be Penelope, and Sly wins the competition. Penelope tells the crew that there was a reason for the baron to be the one because she was too young to enter the competition. Penelope joins the gang without hesitation. When they need a demolition expert beyond Bentley, they realize they must hire an old enemy of Sly's, King Panda, of Sly Raccoon. After finding him and learning that he's left his life of crime, they confront him, and he agrees to participate, but only if they help him rescue his daughter, Jing King, from the evil General Tsao, who kidnapped her and forced her to marry him.
