If you are sure that your charging cable works just fine. Make sure there is no dust or lint down inside your charging port. Lint build up can keep your charger from going in all the way. You can stick a thin wood or plastic tooth pick inside the port to clean it out. If that STILL doesn't work, you will probably need to replace the charging port. Only attempt this repair if you feel confident in your abilities. There are two screws at the bottom of the Apple iPhone SE. After that you should disconnect and remove the screen. Although not mandatory... it will be easier in the long run because you wont have to worry about hurting the iphone screen cables while you work on the charging port.
